Subwoofer Replacing The Stock
was wondering what would be the best setup including amplifier that would fit into the stock location without clearance issues.

A higher xmax and power handling would be great, but those generally come with a larger magnet/motor structure that may or may not fit --
The old Cerwin Vega Stealth woofers were one of the best you could use for this app. --
JBL makes a pretty slim sub if I remember correctly that may be better than the one I listed above--
BUT-- you have room enough to build an enclosure with the ED slim sub above-- which will put it back on top compared to many other better subs running IB--
The JBL GTO looks slim-- 4 13/16" depth
The Clarion Slim sub can be had for about $70-- a deal by any measure -- AND a slim 3" top-mount depth

Or running 3 ED 10's across the rear deck -- and the right and left sides just being bottom mounted-- where the factory grilles remain intact--
Then use a fiberglass tub enclosure mocked up from mesh made to fit around the tank ---- That would be tight, clean, and most likely it would absolutely pound from being semi-horn loaded coupled with the rear glass like a hatch--
Now that's an idea I like-- Even IB would sound good -- or awesome-- probably a better word--

Or 3 of these beautie's -- ED 7kv.2-- 7" subwoofer -- 4 at a discount of $60 each-- Use the 4th to build a multimedia sub-- and mount the other 3 in the rear deck , use dual 4's and run a 2.7 ohm load-- give them 250w each-- -- sealed f-glass enclosure--
They have a 3.5" depth-- so I think they can be made to fit the center cutout by adding a ring that sits higher than the level of the deck-- which allows for the enclosure to clear -- if you decide to use one--

How does having a subwoofer in the trunk compare to the stock free-air in the car in terms of a clean, non-rattling sound? I don't listen to much bass, although I like the full sound of having a subwoofer.

The reviews werent that great on Pioneers slim subs-- the ED sub is so slim you could fit an enclosure behind it even in the stock location with the appropriate volume--
You could realistically fit three in the rear deck to be honest-- Replacing the left and right grilles with larger grilles may be necessary, but the holes would only need to be large enough to accomodate the air movement from the cone alone-- so only about 7" in diameter-- which I'm pretty sure would fit the stock grilles-- and the center sub would be slim enough to fit without issues--
You'd have 1050 cm^2 cone area-- More than a single 15" sub in the rear deck--
My single 12 in the trunk doesn't rattle that bad-- but I haven't done anything to stop the rattling that is there-- since it's not that bad until it really starts pounding-- which it does do-- I just haven't had the time, but I'm confident it can be rattle free pretty easily--
