factory car alarm will relock it self if door are not open then you have to use key to unlock the door as it will not unlock with new car alarm gets ignored and if i try to unlock using inside it sets off factory alarm

Thats strange, you may have your lock/unlock wires connected to the wrong thing. When I unlock my car using the Clifford FOB, the power locks cycle, the factory alarm gets disarmed, and I'm good to go. Similarly, when I lock the car using the remote fob, my factory alarm gets armed and all the doors lock.
One thing I noticed though: for the factory alarm to arm with lock/unlock, I had to turn off the switch that controls the stock remote keys.
Looks like youmight have to get a voltmeter and try to find the wire that shows +12v when the alarm is disarmed by hand. Its a PITA, but you'll find it eventually.
