Do you have another deck by any chance? Something that you know is quiet? The only thing left is the deck or the wires to the speakers, mang. If you could get a signal on those wires from something else, it would help you eliminate one or the other. I'm seriously thinking it's the wires. I know that seems silly, but you've pretty much eliminated everything else, and you said that it's noisy even with the deck unplugged.

You could try this right hyah on the noisiest line and see if it helps. If it does, buy a couple more and you're set. If not, take it back. These actually do work, it's not hocus pocus.

what could be wrong with the speaker wiring? Not the factory stuff right but the section that I made?

I am going to ask the flyaudio guys if they'll let me swap out a different hu to check.. They're local so it hopefully won't be a problem.

When the deck is unplugged, there is no AC going through the wires and they are susceptible to noise. When it's on, the AC flowing through rejects almost everything, but if the RF is powerful enough, it can overtake the desired signal.

What happened on this? Did they let you try another deck?
