Alternator Whine w/ Aftermarket Stereo
I have a '93 SC400 and recently replaced the stereo. It had the Nak system, and I replaced it with a Kenwood head that support Sirius radio and an Empeg MP3 player. I still have the OEM speakers and amp. I used the cable available from AutoToys to plug the RCA outputs from the head into the Nak amp. The link below points to this cable. The head unit puts out the 3V required for the amp. Everything is great except for one small problem. There is a small amount of whine coming through the speakers when the unit is on. It is so quite that when there is music it is hardly even noticable. The frequency varies when I step on the gas.
I have tried all the procedures to try to eliminate it, checking cables, ground loops, antenna noise, radiated noise, etc. And I am now pretty stuck. When I put the origial unit back in, it is gone, but it happens if I use either the Kenwood or the Empeg to drive the amp.
I really love having sat radio and over 10,000 tracks on my system, so I'd probably put up with the whine, but I'd prefer to figure out how to get rid of it short of replacing all the speakers and the amp.
Anyone been through this before? Any other ideas that I should try?

You say you tried to fix the ground loop, have you tried returning the loop back to the battery. I do this with a long ground wire and temporarily run it from the - terminal of the battery or chassis ground point to the stereo ground wire and the stereo chassis.
If this solves the problem...then just scrub some metal and reground the deck.
