Just removed my factory subwoofer today. It seems as if the sound is a bit different. Now I'm just trying to figure out which way to face the speakers (front, rear, up).

try all 5 an see which 1 sounds best to you..fourth & fifth option are sideways towards center an outwards towards exterior...

if possible have someone help u out by moving the encl while u sit in the dr seat so u can compare more rapidly..

yeah w someone back there u can open/close trunk from front.. friend does a quick swap of positions.. then u can listen again w/less down time..its hard to determine (by yourself) a 1-3db difference if your focusing on multiple tasks ..

Did you have to re-enforce the deck to get three subs on there?

i didnt need to the way mine was set up...(there are 2 lateral braces at front an rear of deck lid.. ) i only cut out 36" x 12" in between the seat an window that held the oem sub and center seat belt mount.. the sub encl bolted to the floor, seat back (upper and lower) it was also fiberglassed inside and out for rigidity. and the entire trunk, trunk lid seat back, c pillars, doors, roof etc were covered in dynamat extreme to reduce rattles...

its funny the guy who bought my car managed to blow every mid & tweet in the car but the trunk an subs all look an work perfectly....
