I know this thread is really old at this point but I have a general question regarding stock amplifier. Can it still be wired to be utilized with the pioneer system? Can I just run it from the head unit? I was hoping to retain the amp for the rear sub to keep the cost down on this.

That system looks good! I ended up doing a write up to utilize the stock speakers and sub-woofer with an aftermarket head-unit for the LS400 1995-1997. This write up can be found Here.
