If the clutch master is used, you probably got an air bubble in there. You need to disconnect the line/hose from the master and bench bleed it. Once bench bled, connect and tighten the line/hose back to the master and then follow this method: (May help to have another person.
At the master, crack the line, press the pedal to the floor and hold it. Tighten the line back up BEFORE releasing the pedal. You may need to pull it up manually. Once up, repeat the process 3-4 times minding the fluid level.
Move down to the slave and repeat at that fitting before bleeding the slave at the bleeder. Once you get to the slave, it's best to pump the pedal up a bunch before holding the pedal down and cracking the bleeder. It often takes pumping the pedal like a madman in between bleeds and after you are all done!
Also, if the master was used and there was black fluid in it when you pulled it, bleeding the master will undoubtedly pass that crap through and can damage the seals on the master and cause it to bypass. If the pedal never firms up, this is likely the case and you'll need to buy a new master!

Update!
I'm finished!!!! All I have to do is put fluids in the trans, and I'm done. I got the clutch to bleed finally and everything is good. I'll take some more pictures as I'm putting together the finishing touches tonight when I get off work. I'm test driving it bright and early in the morning and then if all is well heading straight to the exhaust shop to have that finished up. If everything works as it should, I will be posting up some vids in the next couple days of the next 5speed LS400! Wohoo!
