Smaller od? I used that calculator....says 55 will give me accurate odo. But it's already behind 3mph

225/60/16 is the stock size, so yeah your list of sizes will be off by a few mph. You need 245/50/17 or 225/55/17 to be pretty close (<0.5 mph @60).
As for spacers, I'm not sure. Others are typically right though, clearing the brakes is a pretty important thing for rims on this car. I'm not sure if those will clear them.

Use http://willtheyfit.com and make sure your new wheel diameter is the same as the stock LS400 wheel diameter because you'll run into clearance or mechanical issues otherwise. As for the spacer, I believe a 20mm bolt-on wheel spacer will suffice to just barely clear the front brake calipers. Now, unless you bolt-on the same spacers in the rear axle too, your look is going to suck and you're just going to be adding more points of failure just to rock IS300 wheels and make it look decent.
However, the effort gains you little reward in my opinion. With the money spent and effort, you're just going to end up with an LS400 with IS300 wheels. There are lots of wheel companies today where you don't have to use a wheel spacer. You'd get the benefit of running wider track width and sportier tires by also going up a wheel size like 18-19. They usually aren't very expensive either- I would recommend you look at your options first to make your car look the best unless you are really just aiming for IS300 stock wheels.

i'm not certain what size you need. you might be fine with 5mm but 25mm might be overboard and look too hokey.
if you have the wheels already, why not do a test fit? you can use plain old washers to get an equivalent size - of course do not drive on them!
