Aftermarket Audio System in 2005 LS430

I guess I'm a little slow in understanding why the Nav/HVAC unit won't operate when installing a totally independent aftermarket audio system. I think the 2005 430 model with the Nav looks great, but I really want to install an entirely new aftermarket audio system (speakers, amplifiers, headunit, subs and new wiring...I understand the cost will be considerable when running new wiring). For me, it is of no consequence the steering wheel audio controls or the stereo controls in the Nav are not compatible with an aftermarket audio system.
What point am I missing? What will happen if I remove the Lexus headunit and install the aftermarket audio system and wiring separately from the Nav?

Why not just stay with the OEM headunit and add on aftermarket amps/speakers/sub/etc...? That way you retain of the functions and still upgrade your system. It's a very common thing to do.
What features or extra items are you looking to gain by adding an aftermarket radio?
You do also realize your entire climate control unit is integrated with the navi/radio, right?
