What are the tires size? How did you lower the car?

Those tires are kinda too big, don't you think?
You can do 245/35/20 for the front and 275/30/20 for the rear.

the rears are 245\45\20 its rub towards the outside of the tires like an inch in from the outside of the rims. I rub excatly where the bolt for the side skirt bolts in.. I just notice the bolt is now gone... =( looks like I need to replace it. The rear wheels looks like it sits kinda forward and i notice it on the other ls430 also...

maybe 245/45/20 is just to thick with the drop you have right now maybe you should look into 245/40/20 instead

You can't run 45 series tires. It's too tall. Even a 40 series tire is too tall for a lowered car. Change to 35 series in the front and 30's in the back and you be ok

You can remove that screw (in your case it's already gone), and bend the metal mounting tab that the screw goes into forward, then use a small bolt/washers/nut (I recommend stainless steel) and re-attach the side skirt. This will wrap the side skirt around a little tighter and flex the area that's been rubbing a little further forward, creating an extra 3/8th inch clearance or so. I did this when I was running 275/40/19's. They were barely touching that screw head on big dips, but after the mod they didn't touch. Since yours have ripped the bolt out it sounds like your problem may be more severe than mine, so this may or may not create enough clearance in your case.
