A few months ago my 05 LS Premium quit recognizing my smartkeys. My girlfriend has the smartkey the car came with, I have been using the new master key I got at a dealer after buying the car. After not working for a few months it started working and has been fine for over a month now. She used her key to drive the car (she almost never uses my car) and right afterwards my smartkey started working (puddle lights came on when near the car).

Could it be that the dealer didn't properly add the new smartkey?

The dealer told me that when they add a new master key, the car needs to be reprogrammed for all keys. I bought a second master key for my car and they had both when they programmed. I was told that the valet key wouldn't work (except to extend the actual key) until I brought the car in next time with all keys.
