.I got the Aisin Kit you said and the Bando Serpentine belt. I forgot about the Thermostat so I ordered the OEM one today.
The mechanic asked me if I wanted to replace Engine mounts? I said I have no idea!. Any thoughts?

If the motor is used the mounts attached to it are certainly used as well. This is the PERFECT opportunity to install new mounts as they are fairly labor intensive and also not cheap. Don't even consider an aftermarket brand for this OEM is the only way to go. They are about $100 ea so this will add an additional $200 to an already expensive project...
Basically the same train of thought as replacing the timing belt. The new (used) motor may or may not need it but considering the amount of labor involved AFTER everything is installed it would be foolish not to do it now.

Do I change the Transmission mount also then?

Here is a reputable seller (can always confirm through feedback) for the motor mounts, I bought 2 and have the trans as well, but never installed cuz the indie said I don't need them yet (isn't it great for a shop to tell you that you don't need them to do something?)
The list is $183.34, and eBay is legit. As it was explained to me, these are OE parts, but came through a different distributor. If they come through the USA distributor, there is more mark-up.
Just have your mechanic advise you on the condition of your mounts and those on the new engine. You have 4 to choose from now. If the new engine is low mileage I would expect the mounts to be ok if you want to save a little money.
I ordered the Lexus OEM 2 engine mounts from Amazon for $189.10. Fast shipping with Prime. The JDM Engine I bough was supposed to have 50K but the mechanic pulled few things off and said I don't think this engine is a 50K engine.
I looked at the picture of what I bough and it didn't match what actually got delivered and on the ad they claim *Photos are of actual item*
"*Everything as shown in the pictures is included unless noted otherwise*. I don't even think the compression will match what they claim.

Sorry for late update.
The Engine was Junk from Dallas JDM Motors. So much for paying extra for the all the claims they made. They spoke with the mechanic and agreed that the engine is not usable. The compression ratio claimed was 200-210 but was actually only 160 on one bank and 190 on the other bank.
Thanks 911LE, I started the ebay claim. Also stuck with a $300 bill from the shop for their work so far.
Sorry for not clarifying. I started the claim because they had told the Auto Shop that they would send another Engine, the one that I actually paid for but I had not received any tracking number, phone call or email from them for few days. Yesterday we got a replacement Engine. and they want me to pack the old one to be picked up. The replacement Engine looks more like the one that I paid for. They still keep claiming the the "cold" compression tests done by just turning over the engine are inaccurate. I am no mechanic but my argument is then why is one bank 160 and the other 190, why not the same on both banks. I think they do not want to pay the $300 labor for determining that the Engine is junk.
Here are some pictures of the bad Engine. Look at the spark plug, supposed to be 50K on it!!
Those plugs sure look like they have well over the 50k miles they told you. And that engine was not running right, too rich a mixture. My '05 engine with 160k miles looks cleaner than that one. The surface corrosion on the flexplate and starter gear is normal for an engine that has been stored for a while and/or shipped in a container from Japan.

You do have a cold mark and a hot mark on the reservoir mounted on the radiator. You should be able to easily tell if the car needs coolant, when it's cold, simply by looking at the reservoir.
Transmission level needs to be checked with engine warm and running...
