Default Water pump gasket

Does the metal water pump gasket get replaced by the paper one in the kit or does it stay?

The kit should have a metal one if you bought a good kit

Agreed, either order a metal gasket (don't reuse the old one) or send the entire kit back and find a better one.

Who sold you a paper waterpump gasket??

What brand gasket and waterpump?

Did you also acquire the timing belt, tensioner pulley, tensioner, idler pulley, water inlet o-rings and crankshaft pulley seal.

The RockAuto kit is recommended, but lose their kit provided timing belt and acquire belt from Lexus.

For the price, I would get the Aisin timing belt kit. I just did mine and it had everything needed.

It's not really paper, it's that material that thermostat housing and other cooling system gaskets are typically made of. I did 2 timing jobs when I had my LS400 and the gaskets that came out and those in the kit were the same material and I never had any issues there. I've also done timing belts on Acuras and Audis and never saw a metal water pump gasket; that's why I was surprised to see it. For such a superior technology I wonder why it was leaking when I've never had the other type leak. Anyway, I got a metal gasket for it and no leaks. Also replaced tensioner, tensioner and idler pulleys, and o-rings. I didn't change the cam seals. The kit came from ECCPP auto parts. That's where I got the ones for the LS400 and I got 200K service out of those.
