Need to know more first, what changed before and after? If everything was fine, then you replaced the battery and/or it went dead before you replaced it? Is the dashboard showing the CEL light? Have you tried to measure battery voltage right now? (Needs to be 12.6 v or close to it).

I think the car break in activated the car alarm, which immobilized the car. But perhaps the car alarm immobilizer function, never de-activated regardless of how many times you opened it with the remote; and so the car is still immobilized despite the alarm being off.
Assuming you never installed any aftermarket alarm systems and have only the factory OEM alarm system, I'd assume when the thief broke in, the alarm immobilized the car. And now even though you can use the remote to lock and unlock (since you didn't mention that you can't) perhaps the immobilizer function is still activated, and that's why the car seems completely dead.
Of course the immobilizer function is supposed to be disabled by your remote when you chirp it and then activate again when you lock the car. And this is the most logical first thing to check, so I don't understand why the shop you brought it to, didn't at least consider this possibility and check out the electrics.
But that is where I'd start, anyway. I'd assume the car is still immobilized by the car alarm and needs to be de-mobilized, whatever that might involve doing.
But another possibility is the thief's fumbling inside your car might have shorted out something, i.e. maybe a fuse or fusible link blew out. And the first one I'd check would be the fuse for the car alarm itself.
So first I'd check the fuse for the alarm system, then the one for the ignition. Replace any fuses that are blown and again try to start the car. If this doesn't work, I'd throw in the towel and hand it over to a qualified Lexus dealer, one this time who has all the right instruments and most important, the experience and knowledge to diagnose this. The first shop you took it to, threw some parts at it and then quit trying? I don't think I'd go there again.
