S55 no longer exist, unless you are talking about a used one.
No I would rather have the LS460L than a previous generation S-class.
S63 would be awesome if horsepower is your top priority.

that generation s class had a lot of quality issues, it literally scared me away. the car is fast, brakes are powerful, but that's about it. not to mention warranty is over on that car, supercharger isn't cheap to repair when issues come up, as the rest of the car
comfort, reliability, nav, sound system, etc... i would pick the ls460l any day

a lot of electronic problems for sure, tons of small problems here and there. that's why a lot of s class owners of that generation were so disappointed since the previous generation was built like a tank.
granted, mb was aware of all the problems and over the span of the generation they have fixed a lot of issues, but still, to me the car is fundamentally not as good (by comparison the current generation is quite a bit better from what i read)
and on the superchargers, i have hear quite a few stories (including my friends) about it wearing down over time and the repari bills building up fast. unlike the 63 series, which is NA, and is more solid

imo, id never buy a used AMG or MB (unless its under warranty). Id take S63 over new LS, but the S63 is also a LOT more $$

German cars (MB, BMW, Audi) are awesome. In my experience however, German cars spend WAY too much time in the shop. I would go with the LS if you want a classy, reliable car. Buy the MB if you want a prestigious rocket ship....just make sure you get a great warranty and don't be surprised when you're tooling around in an awful lot of MB loaners!

i have a friend who just got a used s55 and he's happy over it, and i was very frank to him that those cars have problems. The car has a lower resale value of all the AMG's relative to their msrp for a reason. The E55 mercedes for example sold for $85k or so in 2003, and the S55 sold for $120k. You can get a similar mileage 2003 S55 now for $25k or less while the E55 is around the same price and some even sell for more.
1) The body style is from 10 years ago, while ls460 and their counterparts are on the newer styling designs.
2) The dash is old style dash speedo cluster 15 year old technology.
3) electronic problems with stability sensors, etc.
4) Parts are expensive
5) Reliability with engine supercharger and tranny.
Good side is it is AMG and fast if you only care about those two things and can look beyond that as my friend does. Only when you own that car for 20-30k miles and 2-3 years when you'll realize what a pain it is and it's not all that it's cut out to be.
LS460 on the other hand is newer technology proven from toyota.

I'm not sure why you are comparing an 07+ LS460 and on 06- S55 AMG? That's like comparing a Range Rover and a Ford Explorer. They just aren't in the same ball game. One car is a high end plush luxo sedan with the best build quality and absolute best reliability of all time and one is a fast high end street racer sport sedan with horrible electronics, terrible reliability, bad built quality and a crapmatic air suspension that just loves to break at a cost in excess of $1000 per wheel. If you want a shop car, get the S55. If you want the reliability king and something that only needs oil changes, get the LS460. Now if you compared an S550 against an LS460L, then you are talking about something in the same ball game. Mercedes dramatically improved the S class starting in 07.
