I'm having problems putting the bolt holding the battery down back does anybody know where the bottom of it connects to so i can bolt it in?
Are you using the OEM or an aftermarket battery? Aftermarket tend to be slightly taller so you lose the hold down bracket because it can no longer reach the bottom of the tray.

aftermarket i get it. One other thing when i changed the battery i lost a light on the nav system and it started up pretty rough but then calmed down any idea what that is?
Depending on how long the battery was disconnected it's not unusual for the car to not start the first time or run rough for a couple of minutes. What light did you lose on the nave screen? As long as the battery is rated for the car that should not happen.
I recently had my battery replaced at the Lexus dealer who told me that the Lexus battery is made by Interstate and Lexus adds the extra year or so of warranty to the Interstate warranty period.
