I heard Lexus doesn't certify cars if any aftermarket parts are used and it can be as simple as using aftermarket brake pads. I am not sure validity of this statement but point is it can be simple or complex. Too many reasons. No reason to completely pass the car for this non-certified factor though. For that matter even certified cars can have problems,.
You should still do your due diligence. I recommend you call the service department of the dealer where inspection was done. They may have the report and may help verify the reasons. I know you said above you called but not sure if you talked to service or sales.
I called the dealer where my car was serviced by previous owner and they were very helpful. The guy reviewed service history and told me this is kind of used car to buy.

Great car, I bought 2013 LS 460 F-Sport certified 4 months ago from Lexus Las Vegas, it had 51k miles and in very good conditions, 4 services are covered by the CPO program.
Paid $29k for it and was given $3000 more for my trade in truck than what carmax offered.
