I have a 99 ES 300 and was wondering if the trani and diff share the same fluid. If the trani level is sufficient is the diff fluid okay?

Yep! You got it.
Flush it every other year, or drain the transmission pan every oil change/every other (Depending on what oil interval you're running). & you'll never have a problem with it.
Throw an extra ATF cooler on the thing & seriously, you won't ever have a problem - hah!

On my 99 RX (we share an almost similar 1MZFE engine), the ATF cooler (that came with the towing prep package) goes under the passenger side headlight.
