CL:
I have read where the direct fuel injection creates a clicking sounding
much like a valve tapping. The sound is only audible with the hood open.
Is this common on the IS 250?
I only have 13K on the car and it runs great but I am wondering if I
need to get back to the dealer?

The clicking type noise is very much normal on the IS. Many people bring their cars in from aftermarket shops saying they need a valve adjustment. The reality is, these cars have hydraulic lash adjusters on the valves, so there is no adjustment to be made. The direct injection system runs at a much higher pressure than traditional fuel injectors.
A traditional system uses 40-60psi of pressure on the fuel injector. These direct injection injectors can fire at as high as 1200psi of pressure. There is a normal fuel pump in the tank that pumps 60psi of pressure to the front, where a secondary mechanical pump is driven off of the camshaft. This pump is on the passenger side rear, right near the battery. This pump steps up the pressure to up to 1200psi.
There is a lot of sound dampening material under the hood, hence the reason you hear the noise more with the hood open. The sound is dampened tremendously with the hood closed.
I hope this helps...
