I cam across interesting video yesterday which sort of explains vibration.
Reason being is engine management system is keeping RPMs in 1400-1700 range. Low range. Which is true, I watched it this morning.
This is designed to be so in order to "provide fuel efficiency". According to the reviewer though, due to very short build height of piston heads vs stroke length, this places continuous strain on pistons resulting in vibration (and worn out cylinder walls down the road). Which he has copious amounts of videos of most advanced motors with cylinder walls being ground through by pistons.
So that that here. Believe it or not - I am just a messenger.
Guy's Russian, so his vids not much use for you.
His solution is surprising though. Keep transmission in Shiftable mode and keep gears in higher RPMs. Basically, run in 4 and at 2300 RPM. Then inertia and momentum fix those problems. Though he ironically noticed that then - why bother buying automatic to start with..

On the brakes, If you have never owned a car that clicked when going from one direction to another you are lying to yourself. This is extremely common on all makes and models. One reason you may not have noticed it before is that now you have an auto setting E-brake. Or maybe you had drum brakes before which encase the sounds.. I dunno.

On the vibration, I went out and tested multiple NX's (outside temp is 54). After the startup idle leveled, they all vibrated. Could be a balance shaft harmonizing, could be the VVTI activated Atkinson cycle, could be timing.. What I do know is they are all doing it.

Chiming in on the brake question. Clicks are normal with any manufacturer (Ford, Honda, Toyota, Mazda, etc). They are not some soft, pliable material. They are hard, metallic\organic blend material, sitting in a steel\aluminium housing, in between a rotor. This is common in a floating caliper design.
