i'm thinking those two plugs are to tell the ecu when its in park, neutral, reverse, Drive, D1,D2,D3 and over drive

thats how its was on a auto 240sx i swapped to 5 speed...two plugs left over, but because it was a convertible i had to connect two main wires from the two plugs to trick it into thinking it was always in park so the top would go up and down..it Was a safty feature so u dont drop the top while driving..

So you should be fine with 'em un-plugged...try it and see what happens..lol, i doubt it will ruin anything, more like just throw a code.
