Do a leak down test. If it checks out ok, then you probably have some other issue. If not, then you'll be yanking the head.

I had the same thing happen on my 86 mustang gt. I was putting 24lb injectors in and dropped a nut down in one of the intake ports. This nut was around 1/4 in. I didnt know i dropped it in there untill i went to crank engine over and heard a big thudd and it would only hand crank so far and then stop. I couldnt see anything untill i pulled both heads off. Just my luck it wasnt in the first set of cylinders. To make a long story short. It didnt hurt anything, just a small indention on piston. missed valves completely. being I had all that off i said the hell with it I will put AFR aluminum heads on it. well to make a long story short. Now that same car has about 400 crank hp all motor. and set up for 100 shot of juice. You should be ok. Just take heads off and see.

How long was the car sitting for while you were working on it?
How long did you run the car for?

If I let mine sit for a few days, it sounds like @$$ when i start it up, like a mild knock, but it smartens up after a few seconds.
