Default 2jzgte manual instead of auto

I have a 95 sc300. Its a 5speed with the stock 2jzge. I am currently investigating, with hopes to purchase a GTE. SInce I already have a 5 speed, I was looking for just a motor setup. and that way I can use that money to upgrade the clutch. But most the swap I have viewed go for about 1800-1900 but incl. an auto tranny, along with the ecu etc. Since the tranny in my car is manual, would needs to be different, should i look for a manual setup all together? or can i just take off that auto tranny and connect it to my manual and change the ecu? Just curious, I have tried to investigate the matter so I dont repeat a thread but sorry guys. I appreciate the feedback.
