It will work with your stock intake manifold, but keep in mind that you're looking at a budget kit - meaning that there are a number of additional things needed to make it a reliable kit for hot-a$$ Texas weather.
The Boost Logic Stage II Kit is roughly $5000 depending on where you get it...so compare that to the following:
I'd honestly do something along the lines of this:
XS-Power 2jz-GE conversion kit ~$250
Precision T61DBB ~1000
Precision 31.5x10.3x3.5" Intercooler ~500 + 250 for piping (have a local machine shop do this)
Tial 38mm Wastegate ~$225
BoostWerx NA-T Oil Line Kit $175
Walbro Pump $100
4" K&N $40
Stock TT Head Gasket $75
ARP Head Studs $115
Top End Gasket Set $125 (depends entirely where you get it...ebay is like $50)
That puts you right at $2900 or so, plus you'll need other stuff you can source like injectors...used 440cc MR2 Turbo injectors are cheap as hell, or you can go w/used Supra 550s for about $100-150 for a set.
Figure putting together your own set up will be around $4000 when ALL is said and done by doing it with reliable GOOD parts. If you go cheaper, you can just buy an XS-Power kit and tell them you want a Precision Turbo T61, spend a total of $2000, then invest in whatever the hell else you want.
Just remember that even a turbo is a pointless thing to do if you skimp and don't get it tuned right the FIRST time. You need lots of supporting mods to do it right and keep it reliable. And a 97 would be a waste to blow up simply because you skimped on a fuel system or a tune.

my opinion
i think for now ill just the keep the milage as low as freaking possible on my car. and however long it takes ill go with the stageII boostlogic kit. it just seems most reliable and im getting everything from a box. so thats a plus. and the guys at boostlogic seem to know their stuff. another plus. The way you said you'd go..with all the parts from different places, just seems to sketchy to me and id feel safer with the boostlogic. for now my car shall remain NA...ill just pamper her till she's ready to fly.

If you can swing it, boostlogic is pretty badass; you're also in Texas as well so that makes it pretty conveniant if you need them to work on it (not as far to tow/drive the car).
If you like working on your own car, a XSP kit works very well and saves a lot of cash for other stuff. There's nothing wrong with getting parts from different places; where do you think Boostlogic gets them? I don't see it as "sketchy" at all; I guess we have different meanings for that word. Around here sketchy means dishonest and dirty.
