questions on auto to manual swap (ecu)

Hey there, I know there is a lot of threads about manual swaps here but I cant seem to find the answer im looking for.
Ok soooo I have a 97 sc300, it was converted from auto to stick, its been running with the auto ecu and its been running good but I just hate to see the engine line on and having to pay $2 bills every time I want to do my smog. So finally after a long search I finally got the obd2 manual ecu to go with my car. I plugged it in and I started it, the car started shaking and everytime I stepped on the gas the car would hesitate to accelerate. I know that at the time of conversion there are some switches that have to be bypass.
the question really is, what do I have to do to get that obd2 working with the car, does the ecu have to be reprogrammed?
If anyone has any questions I would really appreciate the help!

yea the ecu came out of a 96 which Im sure they have the obd2 I did research on the ecu serial number and it was right, I did plugged it in right but nothing, as far as the switches that had to be bypass do you have to do anything to them?

Seems like someone else was having the same issue back in 09'
So i guess i have to change a few pins on the ecu which are different from 96 to 97's.
The issue seems to be with the MAF sensor.
