The A340 auto transmission from an SC400/300 can be rather easily found used and super cheap. People remove them for swaps all the time. Why don't you just find a good used one? It should cost you $200 to $400 in my opinion. If you want a manual, get a CD009 and a Collins swap kid for CD009-1UZ (expensive, but less than a new A340). You can also get a 5 speed S14 tranny as well. The W58 fits with an adapter as well but is overpriced these days. It's also easy to find the built A340 from turbo Toyotas super cheap but I dont know if you ECU will control it properly. I'm no expert, verify everything I typed please.

How getting a swap like that tested flies probably depends on shop, location... other incentives... and how much pressure from the state is on smog test station owner/operators right now. If he's required to go to a "Test Only" smog station it's not so good usually if your car has gray area engine modifications... which in the eyes of someone who is more "by the book" than not could also extend to a manual transmission being on a car that never came with one as a factory option for that model year even if it has an otherwise stock engine.
A manual trans swap with a stock engine may have been more leniently treated in the past in CA. Aside from that, a manual swap on an SC400 is always awesome.
But the easiest solution OP will be to find a used A340 in good condition and swap it in. That or a remanufactured A340 for which you can send in your old one as a core, or else just bring your old A340 to a reputable automatic transmission rebuild shop.
