Is the bottom end the same? I know the ge motors have thinner rods, same for the gtr?

All 2JZ blocks are identical. GTE just has stronger rods/pistons and it has the piston oiling galleys machined out.

what about throttle body? would the gasket be the same?

The actual throttle bodies are not the same, the 4 bolt pattern for a gasket might be tho. (and the GE is way different).

are you comparing GE to GTE or GTE to GTE vvti? Sorry I'm confused by your title compared to the wording in your post.
