The other 2 lights come on whenever the check engine light comes on... at least this is what I have read... I had a loose gas cap (97k) and my lights came on... tightened it and it went away. Use search and you can find the answers to a lot of questions. Let me know how much the service is for the timing and water pump... I think I am going to wait until 120k to do mine.

I believe you can use the same parts as I got for my 99ES and 00RX. This is what was listed on my invoices, you still should double check

timing belt 13568-09080
water pump 16100-29085

A 1MZFE Highlander should be equal. With the Check engine lights you can pull the EFI fuse out for a few seconds or pull the negative battery cable out for a bit. Otherwise, head to an Autozone, have them pull the codes for you and we can go over them here in the forum.

Has anybody had the timing and water pump changed at the dealer? How much is the usual price?

I think they were charging me $900+. It was a while ago so I cant really be sure if that was the quote though. So can anybody tell me if I can go with aftermarket timing belt kits and be ok?

Lexus dealers around me want $900 too. I really wouldn't go with the aftermarket stuff because your not saving a substantial amount of money on the timing belt. The water pump is pricey, but unless leaking or broke, Lexus/Toyota dearlers tell me can be left in place to be changed every other timing belt change.

The wife's RX is at the Anchorage Lexus dealership today for the timing belt "kit" replacement. Quoted price, no more than $700.

As I remember this also cost me about $900 USD (timing belt and water pump) and that was 2 years ago (the last time I set foot in a Lexus dealer for service). My uncle and I could do it now for sure, but that won't be for a while.
