Attached is a diagram that shows the approximate location of the phone connectors in the trunk. I don't know exactly where the trunk phone connectors on a gen 1 RX would be but look to the right of the spare tire -- maybe under a removable floor panel or behind the wall trim panel on the right side of your trunk.
If your RX never had a dealer installed Lexus phone, the connectors may be hidden and tucked up out of the way. For example, on a 98-00 LS400 like mine, the phone connectors containing the mute pin are attached to a white plastic bracket which is attached to the black plastic tool box receptacle on the right side of the trunk. Attached are photos of both the tool box receptacle with the white plastic bracket attached it the bottom of it and also a closeup of the white plastic bracket with the phone connectors attached.
Also attached is a photo of me testing (successfully!) for a mute pin in the connectors that were attached to my tool box housing. Since your RX is a 2000 model, I can almost guarantee that you will find the exact same connector that I found in my 2000 LS400. Although I found this connector with mute pin in the trunk of my 00 LS, I used the mute pin under the center armrest - like I said, no one I've asked has verified that the gen 1 RX has the under-armrest phone connector with mute pin.
Finding the phone connectors in the trunk of your RX may require removing some trim or peering behind the trim with a flashlight. My favorite tool for looking behind panels, etc., is my Vscope lighted fiber optic borescope - it's very cool! (photo attached).

gazi001, if your 2000 RX300 does have the a 6-pin phone connector with a mute pin under the center armrest or front console like my 2000 LS400 has on the driver's side, attached is a photo showing what the connector in my LS looks like. In the photo you can see the pin I plugged my phone kit's yellow mute wire into - I stripped about 1/4 inch of insulation off the phone kit's mute wire, plugged it in to contact the center front pin of the connector, and then secured the mute wire to the 6-pin phone connector with a plastic wire tie.
Ignore the larger black wire in the photo - it is for something else.

Kansas, today i open the center console near the arm rest but couldnot find any mute or phone cable except power cable for ashtray light bulb and rear cigarette lighter. The ashtray light bulb was out and replaced with sylvania bulb # 2721. When the weather will be warmer i will open the trunk trim for mute cable.

It's possible that a Lexus dealer installer would have added the connections and cables under the center console if they were needed and that maybe some models, like my 2000 LS400, were more fully pre-wired at the factory for a dealer installed phone. Can you see an imprinted phone antenna on the right rear window? There may not be one since a dealer installer might have added that too like they would have done on an LS430 with Lexus Link.
Good luck on finding the mute pin in the trunk.

Hi Kansas, today the weather was very good in nyc and i was able to open the trunk and rear trims for explore the mute cable connection. Here is some pics. Followings are left side rear trim of trunk. You could see the converter, white, orange harnesse cable connectors.

It is very easy to remove the trim, black boxes(3), spare tire from the trunk. All you have to do pry out the black plastic screws and trim. More pics. Next time i will open the front radio for mute connection. I couldnot found the mute connection here and may be next to Amp.

I'm surprised you didn't find a mute point in the trunk since others have. I expected that you would find two white connectors plugged into each other containing the mute pin and that the connectors would be identical to those in my 2000 LS400.
Although the photo is fuzzy, the two white connectors plugged into each other (see the arrow in the attached photo) look like the ones containing the mute pin in my 00 LS. Are these connectors for the rear lights or could they be for the optional phone system and the ones that contain the mute pin?
Look further up this thread to see the photo of the connector in my LS400 trunk where I used a test light to find the mute pin.

Are there two white connectors plugged together at this "white clip for harnesse cable holder"? If there are, have you verified what the connectors are for and how many pins there are in each connector? The two white connectors containing the mute pin on my 2000 LS400 each have two rows of pins for a total of 12 pins. One row has 5 pins and the other has 7 pins.
