Default Sending out an ECM 89661-48082 for repair

If I am sending out an ECM for repair on a Lexus RX300 2000, should I be worried about having problems with the keys or is it just pluging it in, once the repair has been done and the ECM programmed with the latest updates. My problems are with the synchronization of the transmission at the moment, but what I am wondering is once I get my ECM back, will I have problems starting the truck or is it another module that controls the security with the keys. Any help would be greatly appreciated.

The dealer seems to think, I will only have to come in for any updates that might have been done and that there will be no problem with the keys. Are they correct in stating that as I don't want to have to spend $400 for key reflashing as some have mentioned in this forum.

depends who is doing the re-programming (reflashing). I keep giving the analogy of computer BIOS being changed. A good shop will only touch the things they need to change.

I would only let dealer mess with the ecu and hold them accountable for unintended damage.
