Give your dealership service dept a call. Have both (all) keys available as the procedure may require you to insert and remove the keys one at a time.
The alarm will sound when a locked (armed) door is opened from inside or the hood is tampered with (again in armed position). IMHO the security system is pretty lame.

My alarm system is a bit weird. Whenever I disconnect my battery, I have to reset the security system. Or else, the alarm will go off at random times.
To reset the alarm system:
I insert the key fob (with buttons) into the door lock on drivers side, then the master key (with no buttons). Then I open the drivers door, insert the key fob (with buttons) into the ignition, and without turning it remove the key fob, and insert the master key (with no buttons).
I couldn't find these instructions anywhere, they weren't in the factory repair manual. But, my uncle knew this trick and was able to help me out. I created a thread about this at some point, not sure if I ever posted my solution though.
