My RX has been experiencing rough shifts in 1st and 2nd gear more often recently, it used to be an electronics issue which I fixed but now it comes back at random without the other symptoms of the electronics issue that I had before. I had the transmission flushed four/five months ago or so (unintentionally, we took it in to have the filter replaced and they did the flush without our consent) I’m hoping this is just another electronics issue. Anyone have any advice...?

Our 99 RX had similar issue, will slowly start building up that harsh shifting over time. I always fixed it, for about 2 yrs of wife's moderate driving, running Transtune through transmission then doing drain and fill.
But you had full flush done... though it is said to not flush high mileage transmissions...
Though it is not much of help, but wisdom is to always look at the last job done. 2 most obvious options are - electronic component that you fixed/replaced is failing or, flush didn't serve it well.
