I think there are some threads on here dealing with that. I gather you're talking about replacing with a different radio altogether rather than replacing a non-working stock unit with another identical one? Apparently, it's quite a challenge to come up with a different radio that looks nice but still allows the other controls on the center dash console to function!

I'm talking about removing the stock head unit, keeping the HVAC controls working by talking on the BEAN bus. The OE radio and display would be removed and a new radio would be in the place of the OE unit.
I'm also wondering whether people would be inclined to keep the stock amp, or would want to replace it with aftermarket.

I would urge you to look at AUX-in thread to get an understanding about non-standard signals and levels, Lexus uses in this generation of RX (and other models .. also there is a difference between Nakamichi and non-Nakamichi units of that era). The entertainment system and heating/cooling uses proprietary serial link [you will see an additional plug at the back of the head unit].
Once you have the solution for the ac/heat-controls, the easiest is to keep the speakers and change the rest. [An enthusiast would change the speakers too]. There are kits for adapting the non-standard opening left by removing the head unit but I can't speak about the quality. In any case very few options are there.
I am sure there are exceptions out there, but most of us just add Aux-in and leave the rest as is.
