So I picked up a RX330 in Black Forest Metallic yesterday and brought it home.
Used to have an RX300 before.
When I went to open the trunk, I realized that the trunk itself goes much much higher than the old RX and that it actually could hit some parts of my ceiling (we have I beams running through the garage).
Does anyone else have this problem?

Yes, I have the same problem. The door hit the garage door before opening completely. We have to open it manually as it will hit the door and close again in automatic. I put a piece of foam on the door where the door touches.
We would not have the problem if I would install roll up doors instead of the old type.
Cest la vie.

I'm considering putting in shorter hydraulic arms so the door doesn't go up as high.
They can be had pretty cheap, but I'd need to know the load bearing on them.
