I had this problem on my previous 2013 RX350. And now on the 2016:
Whenever navigating to south Jersey via Staten Island Expressway, the nav will attempt to have me get off at every single exit, despite my wanting to take either the Outerbridge or Goethals Bridge.
Same thing on the way back to Brooklyn. It'll have me get off and take local streets to get to the Verrazano.
I've made sure the setup allows for toll roads, etc.
Anybody knows what this thing has against Staten Island?

I have had similar problems with other navigation systems.
There are two other possible settings that will force you off the highway:
1) Avoid Traffic. SI expressway is always jammed. So it may be pushing you to local streets to avoid traffic. Check this setting and turn it off if it is on.
2) Select shortest route rather than fastest route. Not sure if this option is in the Lexus settings. But I have had this problem with other navigation systems. If the local route is a few feet shorter, it will push you to local route. If that option is present, select fastest route.
When you solve the problem post the solution, others can change their settings.

Most of the time if I need to use the Nav, I use the Waze app instead, or in addition to the Nav.

This is where Tesla got things right - they just use Google Nav and it will always have the most recent maps. My next Lexus will not have Nav, as I plan to just have a mount for my cell phone and use Google nav whenever I need it... which is not that frequent.

Even though the Nav kinda sucks, I'd still get Nav for the other things tied into it. Things like the Enform App Suite, smog sensing and auto recirc, CD/DVD player, option to get Mark Levinson sound system, option to get 12.3" screen, and convenience of Destination Assist.

I agree. There are always better systems for this stuff. Google maps is much better as well as better sounding aftermarket stereos. That said, I am willing to use what Lexus gives me becauses I like having all of it integrated, such as steering wheel controls and interfaces. Besides, I must be easy to please because I find the ML system to sound very nice and the nav has been a pleasure to use so far.
