Water Leak into spare tire well
OK, I know. Another water leak problem. I pulled out the spare tire the other day and found a bunch of water in there. there was no obvious leaks from anywhere or any missing rubber from the well. I did however find a clear plastic tube that was coming from the passenger side and ran to the wheel well. Is this some kind of drain tube that somehow moved? Or maybe the previous owner moved or something. Any ideas?

There shouldn't be any drain tubes leading to the spare tire well.
That's most likely the right side sunroof drain tube and that connects to the pressure valve that's located under the CD changer/amplifer on the right side.
There's a hole where the tube should connect into. Hopefully it can be done without removing the audio equipment but if not, they come out easy. The pressure valve is a squarish black plastic box and the tube should connect right into the top of it so water can drain out.
