Water in the cabin....help please?

So I'm driving my car around without a carpet because i'm dying it and letting it dry, and I notice that there is water sloshing around in the backseat footrest area.
It rained HARD yesterday (the car was parked), and I would suspect that, but there are no leaks on the doors or the sunroof. everything is dry. the only thing i've noticed is that some plugs are missing from the floorpan, exposing the ground.
Could it be that the water evaporated into the cabin?
What can I do to solve this? i dont want to put in a newly dyed carpet into a car that retains water.
Would dynamat work as a sealant? i was planning on doing that anyway.

check to make sure you sun roof drains are clean and not clogged. Also make sure ALL your rubber door seals and sun roof seals are clean and use Armorall or any good sealent on them. And make sure all holes have plugs (cheap part)!

As a previous poster said, the sunroof drain holes are a common problem. When they are clogged, water hitting the roof gets into the sunroof and then backs up into the interior. You need stiff plastic weed-trimmer line cord (pretty thick and long) to shove down the holes, which are at the four corners of the sliding roof. Be careful not to dislodge the drain tubing where it connects to the sunroof drain holes (ie, that's why it's not a good idea to use compressed air).
