Default Weird Alarm issue... Any ideas?

I've had a small issue with my remote now for a about a week now and what happens is I hit the arm button on my remote/key and the light flashes so I know the battery is ok but it doesn't arm the car or lock the car. Now the weird thing is if I come back a few minutes later it works fine. I can arm and disarm back to back as many times as I want but when I get in the car and drive, be it for 5 minutes or an hour as soon as I get out of the car it won't allow me to set the alarm but 5 minutes later it will and I can't repeat the problem... Any ideas would be much appreciated!

Thanks,
Joe

Car is a '98 SC300 btw...

Sorry... This is the stock factory alarm system. If you have any opinion please feel free to lend me you experience and knowledge. As far as the search police is concerned please don't clutter my thread in search for help. Thanks very much in advance.

I think mine does this, too. I hit button on key and doesn't seem to lock/arm sometimes (?). I just lock/arm with the key in the door usually, though.
