key desn't start??

Did some searching, but unable to find a clear answer.....
1993 SC400. Car does have a Viper Alarm w/ remote start. No handheld, so alarm has never been set.
The battery went dead over the winter, so it was in and out several times on the charger. Eventually got to the point that the battery was junk, and replaced with a new Die Hard. The way my system is set, as soon as the battery is hooked up the car starts (remote start). However, this time, the car failed to crank / start once the new battery was installed . Plenty of juice as the headlights are good, radio, dash, etc. all come on as normal.
After some research, concluded that maybe this was all tied to the alarm / remote start. I found the relay under the dash and checked for power. With the relay removed, I am able to "jump" 2 wires in the relay housing and the car starts no problem. Silly me figured the relay was bad? Nope, replaced the 5 pin relay with a new unit, but the car will still not start using the key.
So my question is does any of this make sense or anyone have a clue where to focus? Thanks in advance.
