Did you keep the transmission harness plugged into the car? The easy way to bypass the solenoid code is the rip out the harness of the auto transmission. It will all come out has a bunch of wires with the solenoid attached to it. Ground the solenoid to the chassis and tuck the wires away.
I have all the solenoid and harness tucked into a 3"X2" box under the car, I had my manual conversion done for a few months now on a 97 OBD2 and no codes so far.
I hope that is clear enough, I might have more time later to explain in details if you need more info.

NO . Do not remove the soleinoid
I just grounded the 2 metal solenoid in the middle , that would be 3 and 4 from the left , using the bolt holes in it to the chassis.
Run a electrical wire connected to a bolt and a nut on both of them. I didn't do anything to the ones on the left. However, it seem that you're missing something. In reference to the connector on the right , I can recall where it goes but plug it in, it's important.
To make it simple, ground it to the loop of the solenoid like you said in the post prior.
After that , you will have to reset your ECM and the code will be gone. Also what I have done, after grounding the solenoid, I have fitted them into a sealed box , Ground wires and harness are the only wire sticking it out it.
I have also added a little bit of auto transmission fluid in there just in case. You may not have to do that but since the solenoid are submerged all the time in the transmission, I wanted to do the same.

GOOD idea with the box for fluid im going to do that also the pic makes it look likes its missing something there but its there. will ground out the solenoids. Will post pics and vids soon

what did you do for you boot do you get any air or gear oil smell in the inside of the car? i sealed it then i put insulation i get no noise but i get a faint smell of gear oil maybe it could be the boot that goes on the shifter?

Glad I could help.
As far as the smell, I went to the local hardware store and bought a inner tire tube. Cut it to the size of the shifter hole and screw it down using a bracket and 4 screws using the existing 10 mil bolts.
Then cut a perfect tiny circle in the center and force the shifter through.
If done correctly, you shouldn't have any smell or heat coming in. I am still trying to figure out how to keep the noise out, the manual transmission is not as quiet as the automatic.
