I am against modifying a car like that. A higher mileage/user car is a different story. A rare Supra like should stay stock IMO, unless it's minor bolt on stuff that car be reverted back to stock easily.

Thank you and I only plan on doing bolt on stuff. I will also be keeping all of the original parts that are replaced just in case I want to put the car back to its original condition.

That's a great mindset to have.
You are now an owner of a highly desirable, rare collectible car. Think of it as a long term investment.
I read some article not too long ago about some rare old muscle car (I want to say 60's or 70's Dodge something) that was found in a barn and sold at auction for something like $800,000. It was funny to see the responses the article got. People would comment who used to own one of those cars way back in the day when they were still new and fresh selling around $15-25k. Fast forward to today and apparently there's only a handful of them left. Somehow, some way they just all disappeared.
Point being, the longer you keep it, the more rare it will become. The longer you keep it, the smaller the number of stock ones there will be left because everyone has the itch to modify their Supra (not counting people who buy them solely for their collection).

I think you've been able to see from my time on the forums here that I don't get all caught up in the heat of the moment and I definitely don't speak out of my rear end!
I am not going to race or track the car by any means but I do plan on taking it out for some nice drives down Pacific Coast Highway and some canyons.
It will only be driven on the weekends and will be babied just like my SC was.
As far as plans for the Supra go I plan on changing all of the oils/fluids in the vehicle and making sure they are clean. The timing belt water pump were replaced 62k miles.
Then I'll move on to some new SSR's, some KW coilovers, Titan Motorsports front and rear swaybars, cat back exhaust, front lip.
I'll think about what to do after that at a later time.

Based on that particular use , as Dmitry said, keep it stock (powertrain wise - engine / transmission) . Enjoy it as it is. Do bolt ons to make it look good but keeping the original body of a MKIV keeps its value better.
Hopefully their values keep on rising and we all benefit from it.
