As this appears to be a common occurrence on these cars, I picked up a spare unit to play with.
The good thing is that it appears to be a simple fix. I used my trusty Meguiars Plastx and after some polishing the discoloration was completely gone. See the pics. I also cleaned the unit on my car and it is as new.

Can you offer some details on the removal of the climate control face plate??
I followed your instructions and cleaned only the outside surface with no improved results. I'm thinking maybe the discoloration is on the inside surface.

Climate control and navigation screen cleaning
On the climate control it is indeed a non-glare coating. Applying Meguiars polish removes the factory non-glare coating. Toyota or Lexus don't sell just the lens itself, so if you want your car to be in a factory-complete condition you would need to buy a whole new climate control Denso part.
Since you don't touch the climate control screen there are no fingerprints on it, and you should not clean it. Just use a soft tissue to brush off the dust. If your climate control lens non-glare coating is intact or has just a few scuffmarks don't mess with it.
Nav screen you do touch, that is unless you have mastered the voice commands. Oil from you fingertips shows up on the navigation screen. The best way to clean the nav screen is the same as your camera lens or other optics such as glasses: water and soap. Get a soft paper towel or a napkin and make it moist (not dripping wet) with soapy water. Wipe dry. Don't press hard. Nav screen would look clean then. If you have a camera lens cleaning kit check the Lexus manual before use to see if the cleaning liquid is good for the nav screen.

Face Plate removal
Did you ever get details on the face plate removal? I polished with the faceplate on and caused the plastic screen to detach.

I used Plastx as well. Now clear. The glare coating will be removed though. Give and take. Use of Plastx is YMMV. In my case worked.
