Might check the hoses on the little trays on either side of the trunk. They might not be hooked up or the tube (or tubes) may not be routed right.

Ok, I will start by looking for the hoses on the side of the trunk.

I had trunk leak problems with my 04 SC which I bought CPO a few yrs ago. It seemed to be entering from the seal around the top of the trunk and made a wet spot on one side of the back floor of the trunk where the screen end sits when it is not pulled out. I took it to the Lexus service dept. and they cleaned out around the trunk seams and the small drainage holes on each side of the trunk inner ledge when trunk is open to make sure they were not blocked - as has been suggested to you. However, this did not fix it.

If your SC was not garage kept and is older then the seals around the trunk and roof can get dry and break-down even if they might look OK. The Lexus service manager said this is not uncommon in SCs that are not garage kept. Lexus leak specialists replaced all the seals around the trunk. Then a year later I discovered the back seat floor carpet was damp so they re-sealed back window and the roof seams and it was OK for the next year.

The good news: all this was covered by my certified pre-owned warranty.

The better news: I have since build a garage and my girl is now a garage queen!!

I replaced the seal around the back window portion of the roof, and it cured my leaky trunk problem....
