They used to; they dyno tuned my old GS in the past using this method but was 10+ years ago so you should give them a call.

They are not tuning the OEM ecu, they are tuning the piggyback ecu that does the air fuel mix

when you lean a engine you must add fuel. that's why they have people that do injector work.
Understand and I swapped injectors and high flow fuel pump when they installed my supercharger and tuned. However there is still a good bit of tolerance even with headers from what I've seen of Lexus AF safety margin to eek some more power even with factory fuel. Each car is different though.

there are shops you can send the stock injectors to be reworked if doing any kind of racing or street performance cars and still be stock. I see a lot of guys want more performance but it must be done right. if you add more air and exhaust system, headers ect. reworked injectors is a very safe bet for performance. reworking injectors mean its on the money. then you need to know if the fuel pump will work properly pumping.. now you have a nice setup air, fuel, and exhaust. now gears the Supra rear is the best setup so far. the 4.10. gears are to much. 3.90 maybe.
to me what I been talking about would be the best setup for 430sc and be stock.
