The codes aren't bogus, its just that they are not B2 & 521, but rather B2251.
Diagnosis: B2521 (05−2012) Roof Close Switch RH Malfunction
Probable trouble areas:
Slid roof limit switch (Roof close RH)
Wire harness
Sliding roof control ECU assy B2
Whenever the top is involved, Lexus always lists "wire harness" and "ECU" as possible trouble. While true, its generally the switch. Luckily VVTiBob is back (you have no idea how lucky that is) cuz he'll be able to provide a diagram pointing you to the switch. Sometimes they fail, sometimes they get out of adjustment. Apparently you have a problem on the right hand side.

Lexus dealers don't have a lot of experience with the tops -- its a pretty low volume car to start with only a small subset that has top problem. The dealer is not going to want to spend time parcing out the specific component. They are going to throw complete assemblies at the problem until its fixed. Expensive parts, unfortunately, that take substantial shop time to install.

Give me some time tomorrow and I will send pics and schematics. Its really not hard. Just hard the first time doing it. Taking apart the rear trunk area to get to the ECU is the only PITA really. Once you have done that, all you need is a pencil to actuate the switch.

Roof closed limit switch actuator pin. One on each corner.
The switch itself is inside the roof pillors.

I have 95 Mazda mx6, and I disconnect the battery any time with no problem whatsoever. Now I just acquired 2002 SC430, and I have read in here, there are numerous problems arise, if you just disconnect and don't supply alternative source, like losing connections to devices, no responses, computers go crazy, etc.

It is not any more serious that removing a battery on any other modern car, you just need to know what to do if a "quirk" arises.

That’s a relief. Now by reprogramming the radio you probably mean to store again stations as a preset?
BTW, the new-old one, the SC430, when I put her in gear, either R or D she produces a heavy sound of disappointment, like "Uh" and a single shake. Kinda alarming...Paid $8,500 with 107,500 miles on her.

Check your maintenance manual. There is a check for driveshaft torque checks every 5000 miles I believe. Do an engine code scan too. See if there are any hiding for the tranny. Your description does not sound like what I experience with my 2002 model year. I will add that the SC430 is not known for tranny issues.

I wonder, these oem book manuals they sell on eBay for like 200 - 400 dollars, are they the same as those I downloaded?

My original reference was to your owners manual in the glove box that list all maintenance requirements such as oil changes, timing belt, air filters etc.
Im having a senior moment right now but you can download the entire set of manuals from Toyota/Lexus Techstream website. Cost is very minimal. Like $20.00 to download anything for 24 hours???. Do a search on this site and you will find mostly horror srories about getting Techstream to work with aftermarket equipment depending on your particular operating system. But the real gem is the access to the manuals and updates on that site. Sorry I cant be more specific at the moment. Im sure others can chime in with more specific information.

I would check to see if any of the mounts are bad. In your case, I would double check the transmission mount (https://www.clublexus.com/forums/sc4...ml#post9739943 )
You can look up tons more mount info by googling "clublexus sc430 engine mount"
