a blinking light means the micro switch is not engaged in the trunk.
there is a tonneau cover you must pull and place in the holder.
here is a pic...the slot on the left or drivers side has a switch.

Roof open/close function involves many components delicate and complicated. Without the faulty codes, no way you can tell what’s wrong. The problem could be simple as the switch but also could cost you thousands to fix. Until you know what you’re dealing with I would stay away from this car. For the tires, I have no idea.

If you like to fix cars yourself, I would give it a try, but get a substantial discount for the broken roof.
Usually Lexus will tell you to replace both hinges and it is $3000 bucks.
You can replace them yourself for much cheaper, but it is something you have to do on your own.

Thank you for your sharing this information. I have my car guy at an auction and that $6500 was more than he wanted to pay with the roof inoperable. I will let you know if I got it !

Do check the cover in the trunk to make sure that it is well seated in the slots. If it is even slightly ajar, the switch light will blink and not allow you to open the top.

Hi. I just had some work done on my SC & now the top doesn't work. Same as you....trunk switch engaged & tonneau cover fully seated. Someone suggested it might be the tonneau cover switch in the back. Where did you find it/how did you fix it? I can't tell where it's located. Thanks!

This might be of of some help. Recently I replaced the battery on my key FOB and pressed various buttons on the key FOB to check if the red led lit up to confirm the battery was working. I was in the far side interior part of the house but did not know as I was pressing the buttons on the key FOB, it was activating the locks on the car in the garage (more on this later). Later on I that day, went to my car to drive somewhere and decided to open the convertable but only the trunk hood, the flapper part behind the seat worked and the windows would roll down but the top would not move. The good thing, I could press the convertable control button to close the items and drive. After closing everything, I then tried again to open the roof without any success, so I drove to Lexus to have them look at it. The Lexus mechanic tried to open the top and the same issue was repeated so they then went in to check and re-seat the roll up curtain in the trunk and after a few attempts, they got the roof to open and close properly. The mechanic at first thought it was a micro switch problem when seating the curtain but he also told me that has seen times when the top opening sequencing can get fouled up if certain things are not in the right place (Meaning all micro switches are in the right position). This information gave me a hint as to what was causing this issue. When I was initially playing with the key FOB, I must of inadvertantly gone into an illegal state that affected the computer in the car. I do know the day before I changed the battery on the key FOB I had used the top with no issue but after the I changed the battery on the key FOB, this issue arose. Could be a combination of things but find it strange all this occured after the battery was changed and the keys were pressed in random. Since that time, I have used the top numerious times without any issue.

Tried it all and the only thing that changed was one short flash of the light on the switch suggesting that power to the switch is inconsistent. Ordered Techstream diagnostic that I hope will help as I can only imagine what the dealer will charge to diagnose the fault and repair. Hoping the issue is in the switch itself. Thank you for everyone's assistance. Still, the roof remains closed, switch not functioning, all safeguards/valet switch correct and battery was disconnected twice without any response. Lets hope Techstream helps.

I encountered the same problem. After working perfectly for 20 years, it suddenly would not allow me to put the top up. Took it to dealer, and they wanted $12,000 to try to fix, so not acceptable at this point. Will try the battery suggestion and check in the glove compartment. For some reason, if the windows are down, the up/down switch will close the windows!? Thank you for the tips and hope this can help. Love the car, runs well and looks great otherwise.
Another option is you go to a independent Toyota specialist and ask them to look at your roof. They will need a scanner that can read toyota specific codes.
Your last option is the easiest and cheapest, but least likely to work.
Drive fast over a speed bump. This will jar everything in your car, but also the microswitches in thee roof system. This will possibly let you close your roof.
