I think this is your problem. The new motor PROBABLY doesn't talk to your old ECU. I would replace the 2005 with a 2002 and make sure the new driver's side is also from a 2002.(Or switch put in your old equipment)

Whew! Close call. I was thinking one of the dozens of sensors the roof has to have happy data from went sour. It is a rather complicated system.

Hi guys!
I finally fixed my top problem. I went to the dealership and the advisor was nice enough to scan it for free. He even printed it out the procedure to check and fix it. I don't have the code here since I left it at the office. It basically said I have to check the continuity on some wires and voltage reading between the metal top ECM and the passenger door module and the passenger seat module. If they are all good then must replace the top ECM. I bought a used top ECM on Ebay for $60 and swapped it out. It worked instantly. It took my 30 minutes to swap it. Now my top is working perfectly. I didn't have to do anything with the power window auto Up/Down setting. I was so ecstatic! Went for a half hour drive with the top down and the music on. It was PURE satisfaction and joy! I then cleaned, conditioned all the rubbers and lubed all the joints. Thank you all who had been responding to my post and tried to help out.

The code is B1273, Metaltop ECU communication stop. I first checked the fuse 7.5A MPX-B1 in the Passenger Side J/B (#17), as shown on page 2. I didn't think there's anything wrong with the harness so I decided to swap the ECU first. Plus, to check the continuity and ground voltage on the harness, you have to open up the door panel, and get under the passenger seat. It's easier to just open up the floor cover in the trunk and swap the ECU. That whole thing took me 30 minutes. The subsequent pictures tell you what to do for the whole test.

I hope this will be helpful to someone in the future. Happy cruising, everyone!
