I had a whole mouse family nesting in my SC430 airbox while the car sat for nearly 2 years under a car cover. Worst smell you can ever imagine (well, I'm sure you can, Denny). Luckily, it was only the airbox behind the glove box. No where else. After removing the carcasses, I used a whole can of Lysol Disinfectant, and ran and O2/Ozone machine in the car with with windows cracked about 2 inches for almost 3 days straight. No smell at all now. No residual damage and replaced the air filter with a AutoZone equivalent. No issues now. Too bad about your carpet though. Could always go custom or check an upholstery shop. I know there are a few custom interior places here in the Illinois burbs that do custom interiors of hot rods. I'm sure you might have something similar in your neck of the woods.

Do you happen to have the left and right brackets that mount the pull cover holders to the frame?
It is the L shaped one with the bolts in it.
Also, do you have the plastic top cap that covers the lip of the trunk; if you bend over to get something out of the trunk, it is the plastic part that would hit your chest.

Just as an FYI, it looks like you may be missing your manual trunk release cable
