Default JIC FLT-A2 Adjustments

I'm trying to lower the rear a little bit without limiting the travel of the strut. I actually tried to make some adjustments a few weeks ago while the wheels were off but after riding around after the adjustment I think the dampening travel has been shortened bacuase it's riding rougher with a minimal drop.

I've gone online and read over the manual, but I was hoping that someone here on the forums would be able to desctibe the process to me to make it a little more clear.
